The Tigers committed six errors, but scored three runs in the bottom of the eighth inning at Doug Kingsmore Stadium to get the 3,000th win in program history.
Clemson is the ninth NCAA Division I program to do so. North Carolina joined the select group Friday with a win over East Carolina.
Kennesaw State took a 6-5 lead in the seventh, but Jacob Hinderleider's second homer of the game tied the score in the eighth and the Tigers pushed across two more later in the inning.
Cam Cannarella had three hits - including a homer - and drove in four to extend his hitting streak to 15 games going back to 2023. Jack Crighton had four hits - one a double - and scored twice as Clemson rebounded from an 18-1 loss in the series opener on Friday.
The series concludes at 2 p.m. Sunday.
